Enjoyed reading your thoughtful post.
Universities should have a reasonable expectation of earning some rewards from patenting their new technology which turns out to be commercially useful.
The balance of rewards between University and Commercial Developer should ideally be related to the degree of responsibility for taking risks (normally measured in terms of financial commitment) assumed by each party.
Experienced researchers know that it is often many years before the true commercial significance of research results is realized, and that the process of *realization* is usually messy and convoluted; many times the original industrial partner has long since *disappeared* when marketing success is achieved.
I am not familiar with the details of this particular case, but let's hope that it is not used a benchmark, and that *similar* future disputes will be decided on a case-by-case basis.
